Introduction

PTMdecoder is a versatile software tool designed to discriminate and quantify isobaric PTM peptidoforms in data-dependent acquisition (DDA) bottom-up proteomics. PTMdecoder does not impose restrictions on the type or number of peptidoforms in a multiplexed spectrum, nor does it require a spectral library of individual peptidoforms. It delivers results at both the peptidoform and site levels, offering novel insights into protein modification states that are often overlooked by current proteomic data analysis pipelines.

The core algorithm of PTMdecoder is written in MATLAB, and the GUI is developed using Vue and Electron. Before running PTMdecoder, MATLAB Runtime R2022a (9.12) is required. Please click the link below to download the PTMdecoder binary release and user manual:
